My bet is on MC someway causing the apocalypse or knowing it was coming and making a ritual to save himself and (more or less) the girl.
The flashbacks of his personal life make clear he would have been fine with eveyne disappearing, that is even made clear from his being fine in the destruction and accepting the girl in her new state.
This isn't just a case of a otaku being able to accept everything weird.
